You don't have to. Just throw the exact same uncompressed file in both audio part and the part which is described in the tuto. I don't know if you still need to fix the script which says "true, false" etc, but perhaps you should stick to it to be on the safe side.

Did I just misunderstand your question?

I have the same problem with the sound. I have tried what AlexEgeskog said but it just doesn't work.
And another problem: For some reason I just couldn't find the option of importing DXVA-HD-Balanced. There was nothing with such a name...

Use these settings:

Picture = Bluray - 2pass
Audio = FAAC *scratchpad*

should work

Right, I'm starting to literally tear my dreads off since I just cant, for the life of me, figure out what I'm doing wrong. There's a fair few guides here and plenty more just a google search away, but no matter which one I'm trying to follow the end result seem to be this;

http://www.youtube.com/watch?v=ydM2Y2WN0NA

Following the guide here got me the same results as well. Now, looking at the streams with better quality, it has a little 'HD' tag next to the 720/1080p resolution you choose from the box. I'm just literally running out of options as to which setting I still need to fiddle with to get Youtube and WCM to recognize the video as HD.

Any thoughts on this?
